I'm a fan of the bicarb and vinegar method myself. Put half a cupful of bicarb into the toilet and then pour a cupful of vinegar in after it. Leave it to soak for a few hours then pour a little bit of vinegar onto the toilet brush and scrub with that. Repeat every week and after a couple of weeks the pipes won't be making the same alarming gurgling noise (nor emitting a noxious smell up the bath plughole when the toilet is flushed - oh, did same bicarb and vinegar treatment down that as well). And then a couple of weeks later you'll realise that that disgusting brown stuff is also going away.
Spurred on by that success I am also now a big fan of using a quarter of a lemon sprinkled with bicarb to get the taps and tiles sparkly - really gets rid of all the horrible hard water build up.

Re: toilet cleaner?
I find the downstairs loo stays clear of limescale but the upstairs one needs constant scrubbing! We use them equally!! pbf
Re: toilet cleaner?
I also had a lot of brown stains & limescale in my toilet and found that none of the eco methods would remove them so I resorted to the occassional Harpic bomb, which I hated using. Even with a regular scrub with Ecover, the stains kept coming back and I didn't find cola did anything at all. However, I've recently started using Co-op eco toilet cleaner (BUAV approved and has the little EU flower thingy, so reasonably good) and haven't had any stains, which means I haven't had to use the Harpic. Great stuff and smells much nicer than most other things
